We do not remove categories, as we don't know that they were added by the publisher. It would not be possible for us to know what you want removed based on the checkboxes, but we can be sure what you want added. This is why we will only add categories.
If you manually remove categories from an application in Intune, and they are no longer selected in the publisher, we will not add them back.
Quick update, we are coding this feature now! We hope to have a preview out next week. We will remove the Patch My PC Updates/Apps that we used to add by default. We will also add a new right-click option available at "All Products" "Vendor" or "Product" that will allow you to set custom categories.
Is there an update on this request? We're making apps available through the company portal app with a business defined set of categories. The by default set categories of PatchMyPC aren't and shouldn't be part of that. Now we need to change it eachtime which isn't beneficial for a tool that should bring automation.

Any new categories will be added during the next Publisher sync. It will not happen right on the right click action to add the category.
When will the bug with the category be fixed
I tested it today. The categories are not changed. Only when I actively delete the existing category in PatchMyPC

No update as the moment. We do know this is a big request and are hoping to get it added sooner than later.

It would be nice to be able to add own categories at least. We use Tier system to identify standard and non-standard apps
