Intune now supports filters to better target specific types of devices for app and policy assignments. https://docs.microsoft.com/en-us/mem/intune/fundamentals/filters
Support for this feature in Patch My PC would be great. As of now, apps and updates published to Intune, do not carry over the filters applied to existing assignments.
I believe the feature is coded, but I've asked for clarification internally and I hope to update the status of this idea soon.
Any update on this feature? we also heavily rely on filters for some apps and are having to exclude these from Patch my Pc currently.

Yes actually! We just heard a few weeks ago that the 2109 version of Intune, to be released this month, should resolve the permission issue we are seeing.
We intend to test, and hopefully implement this feature once we confirm this is resolved.
Any update from Microsoft on the required API permissions?

We did begin working on this shortly after the release from Microsoft. Unfortunately at this time we are unable to set an Intune filter via an Application based Azure App Registration. We are awaiting an answer from Microsoft and will implement it as soon as we know it will work as expected.
