Currently we have the Patch my PC app running on a server, in here is a difference between intune apps and intune updates. How i've set it up currently:
Intune apps: these are our company apps that we provide and are managed apps that are allowed to create a new app if a new version becomes available.
Intune Updates: These are all the applications that we can find on laptops that are installed by the end user. In here i only let patch my pc create the update application without creating a new app.
With this setup we have a good overview of company managed apps and end user applications. In the cloud portal if i publish an app, it becomes a managed app by default and i'm not able to set it to just create the update version without creating a new app.

I found my way regarding the update only settings.
However, it would be nice to see on the deployment page what apps are pushed as applications and what apps are for update ony?
This will generate a good overview in company managed applications and only update applications for apps installed by the end user.

In the Cloud Portal, you have the option to create an Update Only assignment - this will create an Update for {Software Name} win32 app in Intune, similar to selecting software from the Intune Updates tab:
