Customize Application Source Folder Merged

So, our current folder structure for source files is \\SERVER\SOURCE\Apps\Manufacturer\SoftwareName.

But the way PatchMyPC allows us to set the location I can either do: \\SERVER\SOURCE\Apps\Applications\Manufacturer\SoftwareName

or

\\SERVER\SOURCE\Applications\Manufacturer\SoftwareName.

Either way I am branching my folders in unintuitive ways.  Would love to set it so the PatchmyPC apps source files slip gracefully into my existing file structure.
